Is there a way to render objects directly on alpha transparent background from SketchUp?

Using the Standalone plugin, no, using Maxwell Render Suite, yes.

Yes I do have the Render Suite..
Does that mean I have to do it in Studio?

No, you can do it from the plugin -- just go to Output > Channels and enable Alpha and Embedded (and make sure you are rendering to a format that supports embedded alpha).
